I think he is just beginning to understand the Deep State. He is genuinely capitalist, crooked and anti-environment, etc. so he appoints extreme right wingers to the appropriate cabinet positions. He doesn't see them as denizens of the Deep State, but simply people that agree with him. When he looks at Russia and the middle east and TPP, he sees that our policies do not make sense and are bad politics on top of that. He cancels the TPP and looks to improve relations with Russia. All this makes perfect sense to him, but it further angers the deep state who were planning on Hillary who would have been completely servile to them. In fact, they had been trying to traduce Trump for months, but they turned it up a notch with hookers and water sports. Now Trump is beginning to understand what he is up against so he visits CIA headquarters to make nice. No politician can take on the Deep State directly. Perhaps Trump is trying to work around them and outwit them. However, if his dealings with the mafia are any precedent, he will learn to work with them.

Remember, he fired Christy at Pence's behest (also because Christy is a sleezebag) and Pence took over the transition. They know they're going to impeach him, so they ensured the Cabinet that remains is aligned with Pence and Ryan.
