General Flynn's real crime revealed
It seems, according, to Devin Nunes - who was on the Trump transition team - that Flynn was determined that there be significant downsizing and improved coordination and accountability of intelligence agencies. That seems to have set off the Deep State alarm bells - and put a target on Flynn's back.
As former head of the Defense Intelligence Agency Flynn would know more than a little about what was needed. Flynn had not won friends in the IC swamp when, in 2012, he went off-message in a report on the Middle East situation which (truthfully) included among its findings that the establishment of a “Salafist Principality” in Eastern Syria is “exactly” what the external powers supporting the opposition want (identified as “the West, Gulf Countries, and Turkey”) in order to weaken the Assad government.
Talk about going off the reservation. Of course now it's general knowledge to anyone who cares to pay attention that our noble allies were supporting the Salafist jihadis all along, as were we - while at the same time proclaiming that our ME presence was all about combatting terrorism.
On a more cheerful note, Nunes says criminal referrals are in the works. Hopefully, a bunch of them.

The IC is part of our permanent government.

Me, too - if he somehow makes it he should get Tulsi Gabbard, Jim Webb and Michael "I'd dump the Israeli's tomorrow" Scheuer to kick butt and take names and we might see progress made.
Good thing for Sanders that Tulsi is still in the race - could literally be life insurance for him.

There are two books I would highly recommend
that illustrate the problem that ANY President has or will have with the power of the CIA (except Mayor Pete, who I suspect is the CIA's candidate).
Family of Secrets by Russ Baker.... basically about the Bush family, but the author found himself pulled into the issues of the CIA when researching for the book. Nixon was absolutely paranoid about the CIA because he knew what they were capable of. He was convinced that they were plotting to bring him down, and he could have been right. Jimmy Carter learned quickly when he tried to revamp the CIA who was really in charge.
The Devil's Chessboard by David Talbot.... the history of the CIA. Between these two books there is no doubt that the CIA takes out people, including Presidents who get in their way or even threaten to rein in their power.
So YES, Bernie could be in trouble, and maybe even before he enters the Oval Office.

Can't second the rec for "Family Secrets." Too little hard evidence and too long and speculative.

General Flynn
has always been the target of the Deep State. I think they believe they can handle Donald Trump, or Barack Obama, or Marianne Williamson, or even Ralph Nader, sadly. But they can't control people like Flynn. Military leaders in opposition to the Deep State know more about the Deep State's crimes than politicians and members of Congress do. And they understand power, what it consists of and how it can be used. The one part of power they don't have access to is the mainstream media. So eliminating Flynn was tricky but manageable with Media complicity.

Good points about who would be willing and able to take on the Deep State and survive, much less prevail.
I think Bernie would make the attempt, but am not so confident that he could pull it off - he has never had to run anything besides his senate office and campaign.
Jim Webb - who was my preferred candidate last time - would be ideal as would Tulsi G. But it really needs to be a movement rather than just getting the right individual in the White House.
For all his other shortcomings I'm gratified (if not overly hopeful about his prospects) that Trump is starting to fight back aggressively - he seems to be genuinely interested in investigating and exposing the corruption and abuse that's been going on these last decades.
